When I'm setting up renderings in Pro; I tell it to render to a certain directory, then add the renders to my que. When I open a different bip file to add it to the que the render directory has set back to the default fo rthe new bip and I have to go through the process of choosing the directory I wan again.
Setting the render folder in the render options window will reset when KeyShot is reloaded like when you open a new bip file. That setting is only saved per session. You can, however, easily change the default setting by going to edit>preferences>folders and then setting "rendering folder" to a new folder. This will stay set as the default until you choose to change it.
