I scanned a lot of materials (200) and put them in different folders to make a nice overview. But when I want to import the materials the folder structure is gone. Is it possible to import AXF files with and keep the folder structure like it is?

Unfortunately, manually importing the materials with the Import button in the Library or through the Material Importer tool does not allow retention of folder structure. Every import operation will give you a flat output in a single folder.
My recommendation is to first recreate the folder structure in the KeyShot Library, or directly in the Materials folder of your KeyShot resource folder. You can then import the AxF files on a per-folder basis.
