CPU vs GPU transparency bug?

Rendering in GPU gives me true transparency. Rendering in CPU bakes my backplate into glass surfaces. Is this a bug or just how it works or am I doing something wrong? The only thing changed between the two renders is GPU to CPU. And, yes, this happens on the render layers also.
